I thought that the nanites were an indigenous form of life on the planet - mechanical yes, but artificial?
Well, maybe.
I define "artificial" as something made for a specific purpose, which IIRC (probably not!) the Nanites weren't. They were just there on the planet, playing holy hell with the terraformers.

This is just thinking out loud.

The creature from "Darmok" comes to mind, but it's questionable whether it was humanoid or not, and whether a bat'leth would kill it.

There was a crystal in "Man of the People", and another in Aquiel...

The dogs in "True Q", but they might be artificial, since Q apparently conjured them into existance. 'Course, that would depend on whether they were the actual dogs Amanda had, or just duplicates.

The aliens from "Timescape", "Interface", "Phantasms", "Emergence", and that Ronin thing from "Sub Rosa", but again, would a bat'leth kill them?

Q: did I list it above? Feel free to disallow the question.

Yes, it did appear in seasons 5 or 6.

Omega: None of your guesses adequately match the criteria that you mentioned. In many cases, they can actually kill you if they wanted to (unlike what was shown in the summary). The possible exception is the dogs in "True-Q". If the dogs were big dogs like Rottweilers, then yes, they can kill. Otherwise, well, they're not it.

As for the crystals, the one in "Man of the People" nearly killed Troi, and the one in "Aquiel" could theoretically kill you via Telepathic Overload.

Because you mentioned so many things in your post, it somehow narrows the search criteria quite a bit. I will have to count this question.

Narrowed it down to seven eps.

Q: Before "Schisms"?

There were the transporter beam creatures in "Realm of Fear", but they were created by a transporter, and thus not natural. And they were really human, anyway, and thus humanoid.

The rift in "Schisms", but it was artificially created by the subspace aliens.

Neither could be killed by a bat'leth.

That reef triggerfish shown on the screen in "Rascals" couldn't possibly count, but failing all else...

I know it was seen more than once, but wasn't there an episode where Spot gives birth, but had already been established as being male.
So I'm thinking that it's the female version of Spot, portrayed by Monster (I think) that's only been seen once.

Damn. After that clue, I could have gotten this, if this lurker here hadn't. "Realm of Fear" was just on this past weekend, so the spider was fresh in my mind... *L*

Oh, and if that is the answer, I'd say one of the clues was misleading. How do you know it couldn't kill someone? They never said what type of spider it was. It might be fatally venomous to humans, when it wants to be...

Yes, it is Christina, O'Brien's Spider. During the scene in which O'Brien and Barclay are sitting together, O'Brien "introduces" Barclay to Christina. Just before O'Brien goes to get a drink, he says to Barclay "Don't worry, she's not poisonous". So even if she bit, Barclay wouldn't die. If Christina WAS poisonous, O'Brien wouldn't risk leaving Barclay to be pumped full of Spider Venom..........

So there you go. Spaceboy wins, do you care to do the next one?

Well, like I said, "Realm of Fear" was just on here this past weekend, and I seem to recall that O'Brien said "she won't bite", not "she isn't poisonous".
