There could to be a simple hatch atop the thing, just like the Sovereign Yacht has a dorsal doorway. Add a second door to the ship's underside at the appropriate spot, and voila!

The hatch on the Aeroshuttle is much more cleverly hidden than on the Yacht, though - there is that big square thing ahead of the reactor assembly, and that more oblong thing aft of the assembly, both of which could be covers for the doorway. I suspect the aft one is the real hatch.

The side disembarking doors are also portrayed rather "seamlessly", but there are at least two shapes aft of the side windows that could be doors.

I think that the main exits would be those conspicuous, but oddly-shaped, things on the sides aft of the windows. But I'd hate to have to get into or out of the ship with those engine intakes going. Yoink!

And oddly enough, there aren't any obvious weapons emplacements on the shuttle. Oh well, let's imagine that the oversized maneuvering blisters on the sides and the forward dorsal panel thingy house mucho grande popup launcers and stuff. Yeah.

If I remember, they were going to work it as a 2-story set, in which the floor would open up to reveal the hatch, which would allow them to climb DOWN into the Aeroshuttle.

I think it'd be something a little more conformal. What Mojo is probably saying is that the set they'd have built would have had a second story permanently bolted to it, such that they could film ingress/egress scenes with the "top" of the areoshuttle flush with the "floor" of the deck above. Sorta like how the DS9 runabout set usually has one of those huge wheel doors attached to its side.
