And are there other differences between Ro's and Chakotay's ships besides the cockpit area? Mainly, were the twin aft torpedo tubes there in "Preemptive Strike" already, or were they added for "Caretaker" only? This detail just might be visible in the "through the shields" scene where we get an aft view. Not in the pic Frank showed, though.
Ro's ship would be the perfect "Peregrine class courier": unlike the small interceptors that are also used by Starfleet, Ro's ship could actually carry passengers or cargo, as would be prudent for a ship designated as courier. It would still be small enough to be plausibly flown by a single person, as in "Heart of Stone".
Chakotay's ship could also very well be designated courier. Perhaps his and Ro's ships were actually of identical size and simply had slightly different cockpits? Depending a bit on internal arrangement, a 40-45m ship could house the 30+ Maquis required by "Caretaker" (a RUNABOUT can hold that many!), although I guess it would be a tight fit. Why were there so many people to begin with? Perhaps Chuckles was evacuating a Maquis base?
Then there is the unseen "auxiliary courier" that Sisko and Dukat chase in "Maquis, Pt I". Perhaps Chakotay's ship is a "primary courier" while Ro's is an "auxiliary" one?
