Technobabble answer:
The Klingon nacelle design of that era utilized multiple parallel warp coils in a single housing. On larger vessels, this allowed a more compact arrangement than the Federation's single-coil nacelles.
As vessels were scaled down in size, the multi-coil nacelle cannot be scaled down in proportion. The size of the warp field produced by the Federation type nacelle is proportional to its physical size. The Klingon design's warp field, however, is affected by the minimum spacing between the parallel coils and other nacelle-mounted systems.
While the Klingons could have designed their shuttlecraft with single-coil nacelles, the savings in material would have been consumed by the expense of designing a system which they were not fully familar with (nor fully confident of) and the additional training required for maintenance personnel to work on a fundamentally different type of warp drive system.

TOS-era Klingon ships were a darkish gray. They became green during the movie-era. Perhaps it has something to do with the smooth-forehead Klingons liking neutral colors?
