All of this is rather cryptic, as a matter of fact, it might not make any sense. You've been warned.

After giving it some thought I concluded that the first starship in starfleet was named the U.S.S Dauntless. Dauntless class. NX-01. (Later switched to NCC-01) The reason for this is complicated, but I'll try to explain anyways. It was either Ensign Kim or Commander Chakotay who checked the registry number of Arturis' ship in the episode Hope and Fear. If it didn't coincide with typical starfleet registries, a registry of NX-01-A would undoubtedly arouse suspicion.
With our current knowledge of starfleet registries, we know that experimental starships always have a registry starting with NX. Also, should a starship gain high honor in starfleet both the ship's name AND registry (followed by a letter) would be reused. If a ship hadn't gained high honors in starfleet their name would still be reused sooner or later, but their original registry number would be retired permanently. Arturis needed to disguise his ship so that it was as close to something starfleet would build as possible. Should he have simply made up a registry he would have a good chance of creating one that was no where near accurate to what registry starfleet would have actually gave the Dauntless. So he had to access Voyager's computer files at some point to determine how Starfleet registers their ships among other details he might need. To make things easier, Arturis decided to reuse a name and registry, rather than waste time making one up that coincides with starfleet registry protocols. A good choice for a name and registry to reuse would be the U.S.S. Dauntless NCC-01. To comply with Starfleets registry protocols Arturis ship would have to have the registry NCC-01-A, but sense it is an experimental ship; the proper registry would have to be NX-01-A. Unless there was another ship with the registry NCC-00, the U.S.S. Dauntless had to have been the first federation starship.

Not trying to make you feel bad, but this topic has already been discussed. Bernd Schneider actually has a good article about this and other registry oddities at http://www.ex-astris-scientia.org/articles/ship_names.htm

Since often ships aren't given either chronological registries OR registry suffixes, I don't see why it matters.

To be safer, he could have just samed it "Dauntless NX 80505" and been done with it. I think that the registry the writers chose was just to screw with your minds. Either that, or the result of some not-very-good planning on their part... hardly a suprise.

Well, as far as registries go, according to email I got from Okuda they're semi-chronology. This is mentioned in that FAQ thread.
