Just trying to put together an addendum of conflicting registries (I know there are more than listed here, several at least in the Encyclopedia where the listing for a vessel transposes some of the digits compared to the starship list). Please feel free to add any I left out.
Accepted? Not?
Ahwahnee 71620 73620
Farragut 60597 60591
Fearless 4598 14598
Intepid 1631 1831
Princeton 59804 58904
Raman 29487 59983
Saratoga 1867 1937
Thunderchild 63549 65549
Yamaguchi 26510 26517
Yamato 71807 1305-E
Zhukov 26136 62136

There's also the Mekong, although I forget which two numbers are involved...

CS: "I guess that it means the kind of life led by the characters of 'Dawson's Creek' or 'The Simpsons'."

Interesting list. In the remote chance that anyone's interested in my opinions (and even if they're not I'm going to give them anyway)...

Ahwahnee 71620 73620

71620 represents Mike Okuda's final (so far) thinking on this matter.

Intepid 1631 1831

The Intepid could be either of them. As far as I'm concerned the Intrepid is NCC-1708.

Saratoga 1867 1937

NCC-1867.

Yamato 71807 1305-E

NCC-71807.

Zhukov 26136 62136

NCC-26136. The other registry is just so far away from any other Ambassador class.

Lemme guess...one of those 'get a regressive baby life' types.

The Farragut had 60597 on it, so I'm going with that as the actual number, and the 1 as a later misprint.

I know it's not a registry conflict, but the encyclopedia list the USS Biko as an Olympic-class ship when in the episode "A Fistful of Datas" they show the ship and it's an Oberth-class vessel.

One more to add to the list is the USS Pastuer NCC-58928 and/or NCC-58925. The model says 5, the Encyclopedia says 8. Take your pick
