Maybe we can call them nimoyverse and quintoverse? :) So now we have two Star Trek universes to play in. Enterprise etc. still happened - they mentioned Admiral Archer and his Beagle (presumably not Porthos... but people tend to keep getting dogs from the same breed). Stuff from Universe 1 was still allowed to let all the past 1960s, 1980s, 1990s, early 2000s etc time travel to happen.
