Since 7/9 was said to have told Janeway about the existence of the transwarp hubs (plus, she's an ex-borg with a vast knowledge), shouldn't she also have known their location?

I didn't understand Janeway's comment of something like "You said there were only six of them in the galaxy". I thought to myself "Yeah, and this is one of them. What's your point?".

You're right, it doesn't make any sense. As for why Janeway brought up that it was only one of six, I'm sure she was probably thinking of how to go about destroying it, and thus damage the Borg.
