Although Janeway absolutely should've been able to override it. Maybe she didn't so as not to scare the poor lass.
I would think that the Doctor could've though. Surely he would have had more clearance than Kes.

Considering that, at the time, the Doctor was still considered to be more of a tool than a person, I don't find it too hard to believe that he had less access to the ship's systems than Kes.
