Do you mean the Borg resistance as seen in Unimatrix Zero? Or do you mean the rogue Borg from the TNG ep "Descent"? Since this is in the Voyager forum, I'll assume you mean the former.
The answer is, that story-line was forgotten as soon as the writers didn't need it anymore. We could conjecture, however, that there are still Borg ships out there that are free of the Collective and trying to start lives for themselves or even reach the homeworlds of their various drones.

Huh... I totally forgot about that "Borg Resistance." Figures that the writers would forget them in time for the Grand Voyager Finale...

Are you talking about 'Unity', where they find an abandoned cube and Chakotay finds a group of Borg survivors who have separated from the collective?
