What happens to the fleets of new Federation-members? Are they 'assimilated' by Starfleet, or do they remain a seperate fleet, or do they become completely obsolete?

That seems to be the general consensus, at least if their fleets are inferior to StarFleet. I suppose SF would try rather hard to integrate new designs and ships, if an ally with superior technology joined up.

The Mars Defense Perimeter was basically operated by sensors and automated projectile weapons.
As for new Federation members, I would think that most of the forces that the members have will be integrated into Starfleet and the Federation but there will be a few that will be left in place to handle local events. I would think it would be modeled like the US Government. There would be local and member organizations to handle the day to day events on the planet. Then there is Starfleet which handles the entire Federation events.

Let's take the Bajoran Militia for an example:
IMO, the personel of any new planet would indeed be absorbed into Starfleet. We'd see Bajorans wearing Starfleet uniforms and all the people in the Bajoran Militia would be given equivalant ranks in Starfleet (after proper training of course). They'd be assigned to Starfleet ships and bases.
Scraping the Bajoran ships would be silly, though. Some of them may be refit to serve in the fleet in a limited fashion, but I would suggest that most would be assigned to civilian duty or used for planetary defense. These ships could be manned by (as suggested earlier) a "planetary guard" that would not necessarily be under Fleet all the time. However, in times of emergency, the Fleet could take command of such groups.
With a group like the Klingons, though, should they ever join the Federation, I think most Klingon ships would remain in service. We'd probably see major upgrades to equipment, though, as well as more diversified crews and lots of Klingons in Starfleet uniforms! Imagine that!
