The Encyclopedia gives the Nenebec a NAR- registry prefix. After watching the episode, I read the registry as NAR-2066. The registry can be found on the starboard aft and on Ops Console when the ship leaves the USS Enterprise D.
And based on the technology of the ship and the fact that the Pentarus system falls within Federation space, I believe the Nenebec is a Federation ship.

The Nenebec is a privately owned ship. The NAR prefix for the Nenebec can be found in the Encyclopedias. The NAR prefix is not specific to science vessels. The known ships with NAR prefixes: NAR-2066 Nenebec (shuttle) NAR-7678 SS Mariposa (a transport) NAR-18834 SS Vico (science ship) NAR-25820 (shuttle) NAR-32450 USS Raven (science ship)
From the episode "Up the Long Ladder", the SS Mariposa is given an Earth regisry prefix by the new United Nations. The prefixs may not denote types of ships; rather, they may indicate place of registry. I don't believe it would be surprising to find a Vulcan ship with an Earth registry. Ships do that today-a cruise liner built in France could be registered in Liberia or Panama and used by an American company.
For instance, places of registry, NCC could be United Federation of Planets, Starfleet (exclusive to Starfleet) NAR could be United Federation of Planets, Earth NFT could be United Federation of Planets, Ktarian NSP could be United Federation of Planets, Vulcan YLT could be Yridians

Actually, IIRC, the encyclopedia lists Pentarus as a member of the Federation, not just in Fed space...
