Doh...I even had it in the same sentence...what the hell was I thinking? Thats what I get for typing this while I watched it...
Okay so here is what I dont get: The planet that 'the council' is located at isn't their original homeworld...their original homeworld was destroyed a number of decades ago. How is it then that their *new* homeworld, and the chambers that the council is built on that is accessed only via flying was built by the Avians 4000 years ago? Have the Xindi had space travelling capabilities for that long??

The council planet isn't their new homeworld.. they're looking for one.
This gives a hint that can go one of two directions. Either, the Avians had space travel for 4000 years and this was their colony, or they came from this planet and where not native to Xinthis.. which makes you wonder about the other Xindi species...

I would assume that since the Avians built the structure 4000 years ago, that the Xindi have indeed had space travel for that long.
Of course, if the Avians had been building structures like that, off world, then one must wonder why the frell they went extinct! Wouldn't there have been at least some survivors of the race? It seems to me that there's got to be more to the story than we've been told.

Don't forget the Guardians and their time-traveling abilities. They might have either transplanted Avians into that past, or they might have purposefully erased them from the timeline (perhaps they were too difficult to control?).
- I award Teh Powerup to anyone who catched the Aquatic council member's name.
- Insectoid names get longer with age. The current council member's name is tediously long.
- The Aquatics take forever to reach a decision. The direct opposite of the Insectoids.
- The Guardians were all played by women. Their realm is depicted somewhat similar to the Prophet's and Q's realms.
- The Guardians helped the scattered Xindi to survive, and in return the Xindi worship them almost as Gods.

Well, my money is still on the Guardians being responsible for the destruction of the original homeworld (via time travel shenanigans), thus motivating the survivors to attack Earth. Perhaps the Avians were in on it, or they were trying to fight against it and were wiped out completely by the Guardians as a result.

Hmm... Good point. Though you'd think the last person you'd want on such a project would be an uncooperative alien who is still struggling with various Xindi languages and rather unfamiliar with most Xindi technology. There are probably a lot more qualified Reptillian and Insectoids around for that. Heck, they could have simply kidnapped one of the council members and tortuned them for the codes, or even a Xindi engineer who worked on the weapon release safeguards.
But then, ENT does have a tendency to not follow common sense.

They wanted someone Archer cared for, for bargaining purposes. Apart from Degra (who was already dead at the time), they only know of Hoshi as someone who Archer likes.
They probably reasoned that a piece of technology like an EPS conduit would be too easily replacable. Or they simply don't know what's what in Earth ships.
It was curious that they knew exactly who and where Hoshi was. The only way you could identify a person uniquely is by DNA, right?
They could have somehow implanted her with something, or tagged her. Or she carried a uniquely traceable device, such as her universal translator.

It's also possible that they'd been doing some intelligence gathering of their own. Hoshi's been used since the start of the season as the resident computer hacker, and combined with her natural liguistic skills would make her a strong candidate to figure out the codes.

Since it was the reptillians [I haven't see the ep, but this is what I've gleemed from here] they could have smelled her pheremones or something else like that.
