Hmm so the D-7 TMP version has an aft shuttlebay...nice.
Is it me or that Navigator study model looking a bit like the Delta Flyer...

Wait, so in the original shots of TMP the D7 has an aft torpedo launcher, and in the new-model shots it hasn't? Even though it fires at V'Ger's probe from it? Kind of inattentive model builders.

Both versions have both a shuttlebay and an aft torp launcher- the mods had nothing to do with that area. Most of the mods concentrated on the nacelles, boom and bridge areas. Lots of photo-etched brass was added (including that strange "sombreo" added to the bridge tower for some reason).
..and, obviously, it got re-painted.

It looked to me like the aft torpedo launcher of the K't'inga got covered up, as well. But that doesn't mean they didn't change it back for the TMP shots. (Besides, didn't they just do some supplemental work to enhance the effects, rather than re-doing every single effects shot of the movie?)

Uh...just to clear up the confusion, there was NO new motion control work done for the TMP DE. Everything done was CGI, and I don't think they ended up doing anything new with the Klingon ships, only with the Enterprise and V'Ger. The old models were onhand for research purposes.

The emblem was added to the model during its "refurbishment" for TUC. Since the model was never repained again after that, it bears the Kronos One markings in all of its subsequent appearances. I do not think the CGI version has it, though. Neither does Greg Jein's smaller "replica" model used in "Flashback" (VGR).

It's on the TMP version- It has to be: the old ERTL model from the early 1980's has those on it's decal sheet.

I don't think so. Check out the screencaps here and studio model pics here and here. Are you sure they were the same markings? I wonder if it's possible that the people who repainted the model for TUC were inspired by the kit decals.
