Because it's both an obvious re-arrangmemnt of parts to be a new class (it's what FJ had to work with- TOS did not give us much by way of ship designs) and the idea of cramming all the engineering section in with the other stuff (like crew and consumables) into the suacer seems silly.
I have seen some very nice variantson this design (mostly with a shuttlebay on the dorsal saucer and some tweaking of the "neck")

But weren't those big red things behind the grill meant to have something to do with the impulse engines to begin with - suggesting enginering was in the saucer.
Like you say Jason, thats all FJ had to go on.

Scotty is always bemoaning "the warp engines" when those red glowy things are pulsing rapidly, so I doubt it...though such trivial concerns as engineerig locale were not on the set builder's minds back then.
I kinda thought (as a kid) the glowy things (and engineering) would be right where the nacelle pylons meet in the secondary hull.

I did wonder about the logic of the red glowing things being impulse engines - they just dont look right in my mind.
I have to agree with you though, as far as the sets were concerned it could have been anywhere on the ship.
