I'm not sure what bugs me more...the fact that the courts have the right to rule and force a person to go against their beliefs, or the fact that there is a religious sect out there which makes 13 year old boys village elders...

Well, of course they should be able to force the kid to go against his "beliefs". He's thirteen. He can't have beliefs.
As for the adults... Well, when your beliefs involve murdering children via willful neglect, a line has been crossed. Freedom of religion may have very wide boundaries, but it does have boundaries.

Well, obviously, this case is an extreme, because a kid's life is in danger, but if they can do it in this case, what stops them from doing it in other cases, that aren't as serious, and don't involve the endangerment of one's life? It's basically saying, "we don't agree with your beliefs, so suck it.". At least, that's how I'm interpreting this.

Nonsense- parental decision making has always stopped at the point where a child's health may be endangered.
It's the whole reason for Child Services- some assholes simply can not be trusted to care for their children.
To the Law, that includes intervention when Parents do nothing but pray that supernatural intervention will abate a readily treatable disease at the cost of a child's suffering....and punishment for Child Endangerment and Criminally Negligent Homicide at the minimum.
To allow this is to open a floodagte of legal defense for every abusive parent out there. Every child beater will just recite some bible verse and rally the religous extremist fringe to their "cause".
